Is BIYP only for indie authors who sell from their websites, or can Indie writers published by a small press join as well? I have a self published book coming out later this year, but my current works are with a small press publisher.

As long as they point to your store, they are welcome.

Ah, my publisher goes through online retail outlets. But when my self published book comes out in a bit, I’ll be able to do direct sales then. :)

Have you thought about creating your own online store and linking to your publisher or the other distributors? This will get readers used to coming to your store. Check Payhip.

To be honest, I've never thought about it before. I always figured since my books were selling online through major resellers (like Amazon, B&N, etc.) there was no point in setting up a store on my website (I do provide links with my book and all the anthologies I've been in to where they can purchase the books).

The problem is is what if one of those distributors close this down or cancel your account? You are also giving them more control over your intellectual property. When you have your own store you can offer additional content that the other retailers will not allow you to do, special editions, limited time offers. You are also collecting an email list that is vital to your business.
